Wise was dismissed to the stands by referee Nigel Miller towards the end of Leeds' 1-1 draw at Southend after showing his anger when a late penalty appeal was turned down.
FA disciplinary chiefs will now assess referee Miller's report, with Wise already due to answer a similar charge relating to Leeds' 3-2 home defeat to West Brom on January 20.
